I think cutting around it would be the better option 
It is easy to remove the antenna. You don't need to remove the roof lining. You only need to lower it a little at the rear. Unscrew the roof handles and the little round plastic things holding the roof lining up and it should come down enough to undo the antenna.
Have you use vinyl before? Only an experienced person should attempt to vinyl the roof as it's so large are not flat.
Edit. Also remove the interior light.
